In LogEntry - Links: Using OriginOfCondition it is possible to display the URI of the resource that caused the log. If the resource was deleted and that itself causes the log, should the URI of that now missing resource still be displayed since the URI would return a 404 error?

Yes, as that URI would be used by any client software that had previously cataloged those resources, or would use a 'deleted' event to take appropriate actions based on the resource instance or type.

Yes, please file an issue in that project to have special handling of OriginOfCondition add to the tool.
